Automatic transmission fluid carries wear debris (clutch material, metal particles and varnish) away from the gearsets and the valve body. The filter is what holds that debris. As it loads up, fluid flow to the pump and the valve body falls away, and the symptoms show up as delayed or harsh shifts long before the transmission fails outright. The filter is replaced with the fluid because putting fresh fluid through a loaded filter wastes the service.
